I wouldn't take any notice of Android Tuner's rough guess at a 'real' battery capacity. A rough guess is all it is based on some very loose assumptions about charging profiles of Li-ion batteries.

Tuner should be able to backup app and data with no issue, but I prefer Titanium pro for more control over what is being backed up for each app.
